Should I choose a longer Target CPU Time (Rosetta crunching Prefs), in order to avoid this kind of message (1h, for the time being, without pbs) ?
exemple WU Beta 5.93

I don't think you need to worry about that message. The run-time won't affect it, but a longer run-time is better for the project as it means less load on their servers.
